AFAIK, there is no way to auto remove the recent documents listing at boot up.

But, what I have done is removed that Start Menu item all together because it is useless anyway:

Customize Start Menu:

I think TweakUI can do it. Just search Microsoft's website for it.

I know in win 2k I can clear the recent docs folder, stop putting any more in, and hide it from the start menu and desktop with the Group policy editor.
To install it in win 98 go to Add remove programs in control panel.
Select the windows setup tab and then select have disk.
Go to the admin\apptools\poledit folder on the win 98 cd.
Select the System Policy Editor check box and then install.

Another way to do it is to start regedit and go to
HKEY_CURRENT_USER\Software\Microsoft\Windows\
CurrentVersion\Policies\Explorer

New Dword Value data 1= on 0= off
NoRecentDocsMenu 1
NoRecentDocsHistory 1
ClearRecentDocsOnExit 1
