What's best?

I'm running a dual boot (xp and 98) on one HD. Is it best to have my anti virus on one OS and do all of the work from that. Or is it better to have each OS with it's own program and test them independantly?

If you install AV only to one OS, then the other OS won't have AV running in the background to stop any virus intrusions.

If you don't care and just use your AV to scan your drives periodically, it won't matter.
