Couple of area's I'd look at.
Are you using any antivirus apps with POP protection? Example...much as I like Symantec as my preferred AV program, their early attempts at e-mail protection (version 2001) wasn't all that great.
When you reinstalled 98...did you keep all your e-mail? I'm wondering if your dbx files are a bit hosed. Outlook Express keeps your inbox, outbox, sent items, all those folders in OE...as separate .dbx files. Open up OE, right click you inbox, select properties. You'll find its location there. Make sure your file view is set to view all files, including hidden/system, etc..and browse to that location. If you don't need your e-mail, or even certain folders...you can delete those .dbx files (OE must be closed for this).....then launch OE again, if it doesn't find the dbx files, it will recreate new ones right away. Naturally if you lose whatever mail you may have had in that folder. But maybe deleting at least your sent items, and the deleted items... that may help you.
Have you done windows update the latest version of Internet Explorer...and all related updates? That will bring OE to the latest also.

In OE, you might want to look at Tools/Options/Maintenance and make sure that nothing is checked e.g. Compact messages in background.
