Looks like firedeamon wil let you assign different programs for up to 8 cpus. But you would probably have to have the full version of the program to do it.

Is there another program whats freeware that would let you assign a program to certain cpu? Or can it be done from Win 2000/XP/NT?

It can be done with wxp, by using the task manager. However, each time it downloads a new workunit or restarts it will have to be reassigned.
